For phys ed (and I believe the other subjects as well) you can have your son do what YOU choose, not what the district mandates. Phys Ed can be taking daily walks, biking, swimming -- whatever you and your son enjoy and feel are fitting.
I would re-read the Pa homeschool law, and even contact HSLDA -- I could be completely misunderstanding the district´s position, but it seems as though they are trying to impose a rigid "school at home according to their requirements" and that is just not what homeschooling is (unless that is your choice, of course).
