Have you talked to the school about it? I would start by calling the school and kindly inquiring about it, explaining that you thought you had submitted a note, etc. Did you consult a doctor about the illness that caused the absence? If so, it should be easy to clear up with a note from the doc. I personally would try to clear it up at the school level ASAP; try to understand how this mix-up happened. Be polite but firm, and explain that you are sure this is some kind of mix-up, as you sent the appropriate note at the time.
Not that it matters in this case, but did you let the school building your child was attending know that you are now homeschooling? (Just because the administration knows, doesn´t mean it filters down to the school.)
